I am on my desktop and I launch an RDP session to a server. Within the RDP session window I get a windows logon prompt. Can Password Manager complete that logon prompt for me?

I don't believe it can. First you must have the client installed on the RDP'd target in question, and second when starting an RDP session, it is creating a virtual session on the target, the PM client hasn't started on the virtual session at that point and won't try and auto logon.
That is the behavior I have seen so far in my evaluation of PM.

Yes you can, I have set that up many times.
You just need to configure the rdp client as a windows application, it works just fine.
