We recently upgraded to Web Interface 4.0 (from NFUSE) on a new box that is the Citrix Presentation License Server, and a Citrix Presentation Server. We run a Presentation Server 4.0 Farm on Windows 2000 servers. Not all users are getting this error, and not one specific area of the country is experiencing the issue. Some clients from the same company in the same offices can connect while others in the same location can not.
We have tried ensuring they have the latest Citrix client, cleared out temporary internet files and that did not help. They can telnet to port 1494 on our servers. One odd test that did work was - a client logged in thru their company DSL and could not connect, but when he logs in thru his air-card he can connect.
The error people are getting is Cannot connect to the Citrix Presentation Server, Protocol Driver error.

The issue is more then likely with your webinterface config, not the clients. Check the farm configuration for the WI. Can the web servers successfully contact ALL of the servers in that list? If load ballancing is on, your end users are probably randomly using one of those servers that the WI can't talk to.

The issue is not server specific as far as I can tell. A user can connect to all 3 production servers, and others can not connect to any of the three.

Do you have session reliability enabled? I assume this is an internal WI server so CSG or CAG is not involved here?

Great thinking! http://support.citrix.com/article/entry.jspa?entryID=8797 this seems to have fixed it (allow connection to application) for the majority of the users
